Forty-two antigenic domains were identified across the hepatitis A virus (HAV) polyprotein by using a set of 237 overlapping 20-mer synthetic peptides spanning the entire HAV polyprotein. Nineteen antigenic domains were found within the structural proteins, and 22 were found within the nonstructural proteins, with 1 domain spanning the junction of VP1 and P2A proteins. Five of these domains were considered immunodominant, as judged by both the breadth and the strength of their immunoreactivity. One domain is located within the VP2 protein at position 57-90 aa. A second domain, located at position 767-842 aa, contains the C-terminal part of the VP1 protein and the entire P2A protein. A third domain, located at position 1403-1456 aa, comprises the C-terminal part of the P2C protein and the N-terminal half of the P3A protein. The fourth domain, located at position 1500-1519 aa, includes almost the entire P3B, and the last domain, located at position 1719-1764 aa, contains the C-terminal region of the P3C protein and the N-terminal region of the P3D protein. Four of the five most immunoreactive domains are derived from small HAV proteins and/or encompass protein cleavage sites separating different HAV proteins.

Of the 36 known species of Borrelia, 12 are distinguished to cause Lyme disease or borreliosis and are transmitted by ticks. The main Borrelia species causing Lyme disease are Borrelia burgdorferi, Borrelia afzelii, and Borrelia garinii. Variable major protein like sequence E1 protein (VlsE1) is a borrelial surface protein which is the most sensitive protein for IgG antibody detection in all stages of Lyme disease.

CD44 is a cell-surface glycoprotein that plays a role in cell-cell interactions, cell adhesion and migration. CD44 is a receptor for hyaluronic acid and also interacts with other ligands, such as osteopontin, collagens, and matrix metalloproteinases. CD44 participates in a wide variety of cellular functions such as lymphocyte activation, recirculation and homing, hematopoiesis, and tumor metastasis. CD44 and CD49d are putative activity markers and CD44 a potential novel therapeutic target in multiple sclerosis. Increased CD44 antigen is associated with relapses in non-small cell lung cancers.

Major histocompatibility complex, class II, DR alpha (HLA-DRA) belongs to the MHC class II family. HLA-DRA binds peptides derived from antigens which access the endocytic route of antigen presenting cells (APC) and presents them on the cell surface for identification by the CD4 T-cells. The peptide binding cleft accommodates peptides of 10-30 residues. The peptides presented by MHC class II molecules are generated mainly by degradation of proteins which access the endocytic route, where they are processed by lysosomal proteases and other hydrolases.

CD160 antigen (CD160) is a human natural killer (NK)-cell-activating receptor which is also expressed on T-cell subsets. CD160 was identified as a T cell coinhibitory molecule which interacts with the herpesvirus entry mediator (HVEM) on antigen-presenting cells to deliver a potent inhibitory signal to CD4(+) T cells. CD160 expression is strongly associated with peripheral blood NK cells and CD8 T lymphocytes with cytolytic effector activity. CD160 is expressed on all intestinal intraepithelial lymphocytes. G antigen family D member 2 (XAGE1A) belongs to the XAGE subfamily, which is a member of the GAGE family. Simian immunodeficiency virus, SIV, is a retrovirusthat is found in strains, having the HIV-1and HIV-2specific strains that infect humans. SIV strains may cause an AIDS-like immune deficiency known as SAIDS (simian acquired immunodeficiency syndrome) if they cross species boundaries. HIV-2 is more similar to SIV strains than to HIV-1, suggesting for the first time the simian origin of HIV. HIV-2 is derived from the SIV strain found in sooty mangabeys whereas HIV-1, the predominant virus found in humans, is derived from SIV strains infecting chimpanzees.
